I know the psych docs keep a close eye on the ships, but what if one actually had a breakdown out in space? What if the brain incapacitated the brawn? What would be done?

Faren, do you mean what will they do if they KNOW the ship went batty, or do you mean what will they do AFTER they find it?
If the former...Looking at events in 'The ship who sang', it seems that they only find out about a ship going batty when it doesn't complete an assignment, and that all they do is put out a search.
If the latter...that's a more interesting question. In "The ship who won", and "The ship who sang", they placed the brains in extensive rehab. Granted, these were for treating specific trauma.
I think it would depend on the reason the ship lost it.

Worst case scenario, they kill the ship (Ssang).

If the ship has become dangerous to others, than yes.

I was thinking more of after the fact. And I guess if they couldn't incapacitate the brain for therapy of some sort, they would have to destroy it.
